Redmine Bug #2421 (Resolved): Port Name bug in SummaryStatistics actorhttps://projects.ecoinformatics.org/ecoinfo/issues/24212006-04-18T18:07:40ZDan Higginshiggins@nceas.ucsb.edu

Hey Chad,

If I simply drag the SummaryStatistics actor (a specialized version of the RExpression actor) onto the workspace and look at the ports, the port names have changed with each name preceeded by 'kepler:' e.g. 'xmean' becomes 'kepler:xmean'. The 'kepler:' part of the port names is NOT in the SummaryStatistics.xml for the actor in the KAR. Is it coming from the moml parser? In any case, this change in port name causes a problem with the actor, since the name should correspond to a variable name in the R script!

hmm, that's supposed to get stripped out of there. not sure why it's not. the problem is that we have properties that describe the ports and they have the same name as the port that is being described. If the moml parser tries to load that, we get a nameduplicationexception. so i tagged them with kepler: but they're supposed to get stripped when it gets instantiated. could you enter a bug for this?

thanks,
chad
Bug #2420 (Resolved): Need a 25x25 kepler icon to decorate title barshttps://projects.ecoinformatics.org/ecoinfo/issues/24202006-04-18T02:58:30ZChristopher Brookscxh@eecs.berkeley.edu

Hi Laura,
I'm assigning this bug to you because you will either know how to fix it
or know who to assign this one to. In
http://bugzilla.ecoinformatics.org/show_bug.cgi?id=2343
you pointed out that we need a 25x25 Kepler
icon. I hacked one up at
configs/ptolemy/configs/kepler/KeplerSmallIcon.gif
but it is ugly.

BTW - The configuration sets _applicationIcon the a FileParameter.
TableauFrame reads the _applicatonIcon parameter of
the configuration.

_Christopher
Bug #2415 (Resolved): Create KAR from Actor bug (on Mac)https://projects.ecoinformatics.org/ecoinfo/issues/24152006-04-13T22:44:52ZDan Higginshiggins@nceas.ucsb.edu

On the Mac, if one uses the 'Create KAR from Actor' menu on a modified RExpression actor, the Browse button for setting the location where kar is to be stored is incorrect; i.e. it brings up a Open Dialog with no way of saving the file name! I suspect the call is to an OpenFileDialog, which works on Windows but is useless on the Mac for saving a file (due to OS defaults). Also, typing in the file apparently requires the complete path which is hard to do correctly.
Bug #2407 (Resolved): Kepler process keeps running after close all windowshttps://projects.ecoinformatics.org/ecoinfo/issues/24072006-04-07T21:58:14ZJing Taotao@nceas.ucsb.edu

If you turn off welcome screen, then run kepler again. You will find kepler process keeps running after close all windows. We guess turning off welcome screen only makes it invisible.
Bug #2399 (Resolved): problems with GARP_SingleSpecies_BestRuleSet.xmlhttps://projects.ecoinformatics.org/ecoinfo/issues/23992006-04-06T20:42:22ZDan Higginshiggins@nceas.ucsb.edu

The workflow "GARP_SingleSpecies_BestRuleSet.xml" (#19 in the GARP example list) will crash if the numIterations parameter is given too small of a value. Actually, the problem is the relative values of several parameters. There is another parameter called 'onissionFraction' (set to 0.1 by default). That parameter times the numIterations must be greater than 'numBestRulesets (=3 by default) or GARP tries to run with a nil ruleset (which crashes everything).
Bug #2389 (Resolved): Actor seach problemhttps://projects.ecoinformatics.org/ecoinfo/issues/23892006-03-23T15:06:53ZDan Higginshiggins@nceas.ucsb.edu

Try seaching actor tree for 'Doc' or 'DocViewer'. Tree just 'flashes' and
returns to a single top level node. Seache for 'Docu' works!
(Observed on a Windows machine be Dan Higgins)
Bug #2372 (Resolved): Digir datasource data retreival 'by field' does not workhttps://projects.ecoinformatics.org/ecoinfo/issues/23722006-02-28T20:09:00ZDan Higginshiggins@nceas.ucsb.edu

Digir datasources seem to work if table or row is set, but if 'by field' is set,
then no data is returned!
Bug #2351 (Resolved): Welcome Window Programmer/Scientist docshttps://projects.ecoinformatics.org/ecoinfo/issues/23512006-02-09T17:47:47ZChristopher Brookscxh@eecs.berkeley.edu

The Welcome Window introProgrammer.htm and introScientist.htm documentation in
kepler/configs/ptolemy/configs/kepler/
needs to be updated.
Bug #2330 (Resolved): Saving a workflow doesn't add .xml or .moml extendershttps://projects.ecoinformatics.org/ecoinfo/issues/23302006-01-12T20:32:13ZDan Higginshiggins@nceas.ucsb.edu

When saving a workflow, if you just enter a file name without the '.xml' or
'.moml' extender, the file is saved as typed. But when opening such a workflow,
the text is displayed; i.e the moml is not parsed and displayed as a graph
unless the extender is in the file name!

This confused new users are recent training session.
Bug #2304 (Resolved): RExpression accepts only limited input size.https://projects.ecoinformatics.org/ecoinfo/issues/23042005-11-30T23:13:50ZLareo Lareodieter.zucht@freenet.de

The R expression actor accepts only a very limited size of input. For example,
a vector x <- 1:20000 with 20000 elements cannot be in the input.
It was mentioned that it is planed to implement a TCP/IP binding to the R platform.
Maybe this binding does not have such limitation.

The bug is severe for the bioinformatics/microarray community. Here, dataframes
and tables of very large dimensions are handled.
Bug #2254 (Resolved): Order of actors in list changes with every new launch of Keplerhttps://projects.ecoinformatics.org/ecoinfo/issues/22542005-11-07T18:27:09ZDan Higginshiggins@nceas.ucsb.edu

The order of actors in the actor list changes every time Kepler is launched!
This is confusing if one actually browses the list to look for actors. (Check
the 4 directors.)

Suggest that we alphabetize the actors under each category.
Bug #1545 (Resolved): need SAS actorhttps://projects.ecoinformatics.org/ecoinfo/issues/15452004-04-30T17:50:07ZMatt Jonesjones@nceas.ucsb.edu

Need an actor that can execute SAS jobs. Initially start by implementing this
locally, possibly utilizing the commandline actor. In addition, we might want
to build an (authenticated for licensing) web service that allows these jobs to
be executed on remote nodes.
Bug #1343 (Resolved): need full eml2 supporthttps://projects.ecoinformatics.org/ecoinfo/issues/13432004-02-10T17:00:54ZChad Berkleyberkley@nceas.ucsb.edu

need to be able to read data files that are described by the complex textFormat
fields in EML2. right now the ingestor only uses the simpleDelimited fields for
parsing. See dataTable/physical/dataFormat/textFormat/complex in eml
Bug #1341 (Resolved): need a viewing toolboxhttps://projects.ecoinformatics.org/ecoinfo/issues/13412004-02-10T16:52:59ZChad Berkleyberkley@nceas.ucsb.edu

need to create a "hand" mouse cursor tool for kepler similar to photoshop or
illustrator so you can move the viewing window around with the mouse cursor.
this would be more convenient than using the smaller viewing window in the lower
left to navigate a large pipeline. It would also be nice to have a zoom in and
zoom out mouse cursor where if you clicked zoom with the mouse, it would zoom
and recenter on the mouse click.
Bug #1339 (Resolved): add ecogrid interface to keplerhttps://projects.ecoinformatics.org/ecoinfo/issues/13392004-02-09T19:19:01ZChad Berkleyberkley@nceas.ucsb.edu

we need to add an interface to kepler to deal with querying the ecogrid for data
and services. the interface that was discussed in january at nceas includes
adding a tab to the actor library with ecogrid search criteria. when a search
is complete, the results of the search can be dragged onto the canvas where they
will access the grid on runtime. jing, could you please add your notes from
that meeting to this bug?
